Is it safe to cut the JST connector off a store battery pack without damaging it or causing it to short?

Yes, just make sure when you cut, and strip that your pliers/strippers don't accidentally touch the other (especially an exposed) wire at the same time. I sometimes use a piece of pre-shrunk wrap as a wire-nut to cover one wire while I work on the other.
